It depends on the ranking which you are looking at:
- one is a ranking of hidden gems, without any visual novel, and does not feature 90% anime,
- the other is a ranking of hidden novels, which is exclusively visual novels by design, and does feature anime.
As for the reason why visual novels are taken to a separate ranking, it has to do with the fact the genre is very niche, so:
- high-quality visual novels are highly ranked (great score, few players),
- people tend to get really mad at each other debating whether visual novels are games, etc.

Deep Space Waifu is very one-dimensional and boring. The bullet-patterns aren't anything special, and the scoring mechanics are non-existent.Also, the whole "waifu" shtick is played out.
Plus, I have tried to analyze the reviews themselves to figure out whether they were all jokes: it turns out they are not.

By "joke review", I mean a review which does not try to express the reviewer's opinion, but is instead a kind of joke with regards to the game's themes or characters.
Interestingly, I have found that Deep Space Waifu and Meltys Quest do not benefit that much from joke reviews: without the joke reviews, the Wilson score is more or less the same (respectively 0.6% and 1.5% lower).

Limitation: the analysis of Steam reviews requires to download them first through Steam API, which has a rate limit of about 10 reviews/second, I have limited the analysis to the top 250 hidden gems as of yesterday.
Caveat: in order to perform this filtering in an automatic manner, I could only consider the reviews tagged as being written in English. It is possible that some of the following games appear in the ranking due to reviews written in other languages yet tagged as being written in English.
